I find the documentation for Honeycomb not easy to use, which makes the learning process much longer than it should be. There's not much information readily available, so it requires a lot of self-learning. The only two points is the fact that we are not able to track payloads on Honeycomb, which limits some analytics for more specific cases, making us rely on other additional tools like logging Apps and such.

The best thing about Honeycomb is the capability to deal with completely arbitrary data with infinite cardinality. While structure is always preferable, Honeycomb can deal with uncertainty better than any other system I've used.
