mongodb is a document database engine you can run on your servers, cloud or even locally. Mongodb Atlas is a managed cloud service running mongodb.

MongoDB is the Database only.  You can run MongoDB in your machine or in a server, but you would need to manage it. 
MongoDB Atlas is the Database as a Service, and they manage the database itself as well as provide many other services - it’s worth it!
