Yes but complex design

Yes. You can monitor virtually any application. You can modify a template, create one from scratch by defining what to monitor, or import a script (i.e. Nagios), to monitor your custom apps.

Linux

Yes. You can monitor Linux and UNIX® environments with Server & Application Monitor. Server & Application Monitor runs on a Windows Server, but can monitor Linux servers and applications via SNMP or with an agent.

Component Monitors

On average, about 15 component monitors per server. It depends on how many metrics per server and per app you need. Most customers use 15 component monitors per server.
